Fonts In Illustrator

Everytime I load a pdf Document into Illustrator it replaces all my Fonts with question marks.
I do not have this problem with photoshop, just with Illustrator.
Also the fonts that change to question marks are there as I can just type them in. But this would be far too much work to go in and re-type every word.

I've seen this happen with font activation with Linotype's Font explorer. What I do is quit Illustrator activate the font manually in FE and then re open Illustrator.
